Are you getting the "--" on the gear indicator and in auto, is it locked in 2nd? This will occur when the pcm detects a problem and store a code for you.

If you have a fail safe relay circuit malfunction, the A/T shift function and anti creep will function will not work. This is per the 06-07 manual.

I have an 05 mt dash is busted before the 4x4 light flashed and it would stay in 2nd gear after testing the system found the front speed sensor was bad I have replaced it now it shifts in esp fine but it wont switch over to automatic, which makes it hard to ride and drink beer

Of course, upon further reading, if the A/t clutch pressure control soleniod valves (high and low), have loose connections, the Front and Rear VS sensors are loose, the shift solenoids have a short, the system has voltage less than 9.3 volts, gear shift position switch circuit has a short, the shift up/down switch circuit is shorted or the EOT sensor has less than .07 volts or more than 4.85 volts you will get the lock out to 2nd gear and the A/T will not work. Now that it shows it could be anything, can you see if there is a code to pull?

Didn't see that the pod was broke before I posted this.

One last thing. I'm sure you have checked, but is the oil level okay? This from the manual:

Shift control failure.

A/T does not shift.

1. Vehicle test riding
Test ride the vehicle with the mode select switch at ESP. Check that it shifts to each range.

Does the vehicle shift?

Yes-Faulty throttle position sensor system. Check the installation condition.
Faulty VS sensor system. Check the installation condition.

Maybe you just have a loose or dirty connection somewhere after you replaced your sensor.

I had a similar problem and my shift solenoids on the front of the motor were full of water and mud. I posted the procedure on active topics ESP LIGHT FLASHING..

sitnfat: you need to get that fixed soon. Not much time left untill the Harlan ride lol. Once you get her right you had better leave it alone for 2 weeks prior to making the trip. Thats what I have decided to do. Good luck getting that straightened out.
