I have completely changed all fluids no help. Someone told it could be the bearing in the main shaft or one of the gears could have a broke or chip tooth.

If your talking the bearing that is pressed into the case for the output shaft, almost always it will wipe out the seal and start leaking oil when the bearing is bad.
To check the gears you should be able to jack up the machine to get the tires off the ground, pull the fill plug on the diff, and slowly spin the wheels and look for any damage on the ring gear.

Could it possible be something in the transmission whining. I looked up and for all parts in the transmission for a rebuild would cost me $650.

Okay plz help with this I checked the oil level fine. I rode it yesterday and the whining nosie when you let off the gas and push it softly it sounds like its coming from the back of the motor. It also shift in different gears steady like it can't find the right gear.

Start with the BRGR, it is after all a gear reduction on the final drive. (Where you say the noise is coming from) Open the case and either inspect and repair, or remove the BRGR. The whining is most likely gear noise. Who knows what has been done in there, if the previous owner did a proper job on the installation of the BRGR.... until you actually touch some parts and attempt to locate the noise, by jacking the quad up, and running it safely on stands or cement blocks, we all can guess and guess, till the cows come home.

The rincon has a computer program that controls shifting in the TCU (tranny control unit). It monitors throttle plate angle, sped of throttle application, atv speed, brakes, and other stuff. You may be confusing the TCU into shifting too soon. That is if you are using the auto mode.

Mine whines if I manually shift it to a lower gear than it needs.
